There are many ways of setting up one's system. It's a subjective personal decision. But the fact is that the more complicated the setup is, the more technical expertise is required. I've used a separate /home partition, LVM, linking, and others, but all have downsides as well as upsides. I've given up on trying to be cute about system design, and now i just put everything into one partition, nothing different from default other than making a /data partition for access to data from other systems. /home has only what packages want there, and my downloads, documents, and other data go on my /data partition. I have separate backup strategies for /home, /data, and /. This works for me, but might not work well for anyone else. My primary advice is that the less technical expertise and experience a user has, the simpler the setup should be. But the more experience and technical expertise I gain, the simpler I make my systems. I learned a lot by making thing complicated, but one of the things I learned is that complicated is not the same as ideal.
