"nothing that I do" does not tell anybody what exactly you already tried.
Very fair, I assumed the tile would make clear I have a good "user" knowledge of the problem and it's not about clicking on "sett default application" to open a file type correctly.

I should add that I know how to do what I need with those files, but they are not behaving like they should and used to in Debian 12.
use Xfce, there the MIME settings are:
Let me try to be more specific, when I open the file properties for epub, the kind field says it is a directory, therefore, it just expands when trying to open it. If I set Calibre to be the default application for epub, ALL directories are piped to Calibre after that when trying to navigate the file system.

See the bigger problem?

The .scad files is the same, I can use OpenSCAD to correctly handle the files, but since their mime type is Empty Document, if I set OpenSCAD as the default to those files, ALL plain text documents will try to use OpenSCAD.

For some reason, what ever is the part of the OS that decides what kind of files those are, is miss firing and setting it wrong.
