"nothing that I do" does not tell anybody what exactly you already tried.
epub are essentially compressed archives, so expanding them is the right action for a file manager. Calibre should know about handling them differently though. Try to reassign them to Calibre with your file managers "open with" dialogue. Also Calibre has 2 components, the reader and the editor - the editor needs to expand the file. What you might want is "open with" the reader. Check the /usr/share/applications/calibre-*.desktop files.
I think it's similar with Openscad (plain text file) but I might be wrong. It should also have a desktop file at that location.
