seeing if thexorg.conf file is being overwritten is trivial. Simply look at its directory entry to see when it was last updated. also note the .conf.d/directories and stuff thats in them.
Also, learn to diagnose your logfile. It will give you a wealth of info if you take the time to learn and understand it. Look for WW and EE lines, in particular.
